Thomas was tried and sentenced to seven years transportation at Reigate Surrey. He was transported aboard the ship ‘Neptune’.
In the colony had appears to have lived as a single man until quite late. He then had a de-facto relationship with Ann Beard/Beer (Convict, Neptune, 1790).  They both came on the same ship but do not seem to have had a relationship until about 1820.  Ann had several children from several previous relationships.
However, she and Thomas had 1 child, Thomas (Jun) born 1821.
In the 1828 Census:
Page 211…
[Ref J0560] Johnstone, Thomas, 58, free by servitude, Neptune, 1790, 7 years, Protestant, farmer, Lower Portland Head.
[Ref J0561] Johnstone, Thomas (Jun), 7, born in the colony, Protestant.
And Page 46…
[Ref B0779] Beard, Ann age 47 free by servitude, Britannia 1797 7 years, housekeeper to Thomas Johnstone of Portland Head.
